I have only occasionally looked at the CLS2Sim main window while flying. I believe the simulation update box is yellow most of the time since my frame rates are usually between 30 and 40 and, you are very right about the clouds, go below 30 with any kind of weather. I can hardly upgrade my hardware since I have an i7 7700K overclocked to 4.8 GHZ and an NVidia Titan X Pascal, and my XP11 settings are below max for both objects and visual effects; I do, however drive 3 2560×1440 monitors and always use real weather. (I must have been in bad weather each time I looked at the update rate ;-D) I have not noticed any ill-effect from the low update rates, so no harm done. Until Laminar improves frame rates with code optimization and Vulkan (within one year, I gather), I will be content with trying for 30+ frame rates.
Regarding the Yoke Aileron axis moving to one side, disabling the turbulence feature does remedy the situation for the Baron B58 (the only one I checked). Out of curiosity, can you tell me why the turbulence feature does not induce the same error in the 172?
